Limit to Geoprocessing in Python Script

I have a python script where I change the SDE connection properties of layers in all mxds on my organization's network drives.  The script includes logging to inform me the name of the layer whose connection property was changed.  I tested the script on a large batch of mxds (>3500).  The batch operation worked fine on the first 2,098 mxd files, but after that no SDE connection changes were made and no information was being written to the log file.  The script did not crash and it looped through the remaining mxds (>1000) without changing any SDE connection properties.

Does anyone know if there is a limit in python where it no longer does any processing, but continues to loop through the files?
