Migrate GeoProcessing Service from Server 10.0 to 10.1

I have a GeoProcessing Service that is running fine on our current 10.0 Windows AGS. We are migrating to AGS 10.1 being run on a Linux VM. My question is:
Can someone point me to a location that explains how to migrate a GeoProcessing Service?

My current service is based on a Python script that uses Windows filepaths. How can I publish a custom toolbox on a Linux Server (which will want Linux filepaths) when you must first run the script in ArcGIS Desktop and then right-click the results to publish?

ArcDesktop accounts for this when you publish a .mxd because you set up the 'data stores'. How does it account for this situation in scripts/GeoProcessing Services?
