You will need to connect as the Data Owner (not the database owner) and perform those operations. In ArcCatalog, the naming convention shows up as -- database_name.data_owner_name.object_name so if the owner shows as DBO...connect as any login which has the 'sysadmin' server role assigned to it If the owner shows as XYTEST....make sure the Default Schema for that login is set as 'XYTEST' as well and it does not have the 'sysadmin' server role granted to it. To check Default Schema: Open Management Studio> Connect to Instant> Expand Security> Expand Logins> R-Click on the Login> Properties> User Mapping> Check the desired Database

DeleteFeatures_management or truncate? Delete Rows—Help | ArcGIS for Desktop Truncate Table—Help | ArcGIS for Desktop Truncate Tool cannot be used with Versioned data. It does not allow you to select a subset of the data for deletion. It runs much faster because of this as it deletes the records using Truncate procedure in the databases. Delete Rows or Delete Records, also deletes the records....but 1 by 1....not at one go. Read through the links and let us know if you still have doubts or need any more clarifications.

If I disconnect a user with their unposted version open and then run maintenance actions like Compress, Analyze Datasets, and Rebuild Index, do I risk losing the data in their version? From what I understand, you would like to know if the edits in a Version will be lost if a Reconcile\Post with it's Parent Version has not been done. ---- Yes, if the editor has not yet saved the edits that he had done in that Editing session, they will loose only those edits. No - As soon as the editor saves their edits....even if you disconnect them..the edits will still not be lost.

I am not sure of any such tool which will clear out the registry, considering that this is not a orphaned registry entry as such. I'll suggest discussing this with Esri Tech Support, so that they can do a quick screen share and help you in getting this correctly setup.

After running the Workgroup setup, did you delete that connection in ArcCatalog and then re-connect? If you want the existing Geodatabases to update to Workgroup from Personal...you will need to Detach and then Attach the geodatabases in ArcCatalog> Add Database Server, so that it recognizes the change.

I have not really worked with Workflow Manager for a long time, but logically, that "Schema" option lets you choose an Oracle User Schema geodatabase, if you have any. In Oracle, you can have more than 1 geodatabase, inside a single instance (Multiple geodatabases in Oracle—Help | ArcGIS for Desktop ). This option will probably let you choose, in which Schema Geodatabase, you would like to create the WFM tables. A separate database is not required for Workflow Manager. NOTE: Make sure you test everything in a Test environment first.
