Don't know much about python, but I think the log is the same as the other language. When you identify 2 polygons overlap, you can get the intersection of the 2 polygons, and get the area of the intersection. Here is the code snippet in ArcObject. IRelationalOperator does not support ILine as input geometry, but it takes IPolyline. So in your code, try create a polyline using ISegmentCollection or IPointCollection.

ITopologicalOperator6.SimplifyAsFeature simplify the geometry according to the type of the geometry. If the geometry is multipoint type, the method works just like ITopologicalOperator::Simplify. If the geometry is a polygon, it works as IPolygon::SimplifyPreserveFromTo. If the a polyline, it is the same as IPolyline6::SimplifyNonPlanar. ITopologicalOperator6 does not inherit from other versions of ITopologicalOperator.

From ArcObject level, what I can think of is using ITopologicalOperator::Intersect method. However, the output geometry will not be in 3D, means the operation is performed on the footprint of the input multipatch. There are some 3D Analyst Tools can do 3D intersection. You do need special license for that.

Such kind of data error usually can be caught by calling ITopologicalOperator::IsSimple or ITopologicalOperator3::IsSimpleEx in your code. You can also run the GeoProcessing Tool Check Geometry from Toolbox.
