Cancel out of the setup dialog. Follow these instructions to enable MSI logging. https://support.microsoft.com/en-us/help/223300/how-to-enable-windows-installer-logging Start ArcMap again. there will be a randomly named MSI log in your %temp% folder. Send me (or post) that log file, this will help us identify which resource the setup is trying to install or repair. Thanks Laurene Koman

The files look good and the correct Cruntime was installed by the ArcGIS Desktop setup. We can’t repro this issue on clean Windows Server 2012 R2 machines so I don’t think it’s an issue with that OS, just something specific to this particular machine. We’ll keep trying variations here to see if we can repro and provide more feedback. Thanks

Access to the full software releases are available through your MyEsri site. When a release is available, the organization's maintenance contact receives an email announcement. Access to downloads from My Esri is managed by this contact. To install a component, sign into My Esri and click the download link on the site. This link will download a self extracting executable file for installation. After the download completes, you have the option of starting the setup immediately or running it manually. To run the setup manually, browse to the downloaded folder containing the setup and run setup.exe.

Please run the ArcGIS for Desktop setup to produce a log file and share the log file. You can run the setup in the following way to produce JNsetup.log in your %temp% folder: "[path of setup files]\Setup.exe" /L*V %temp%\JNsetup.log for example: "E:\My downloads\Desktop\setup.exe" /L*V %temp%\JNsetup.log when the setup fails, dismiss the error dialog, locate the log file and share it on this thread. thanks

The files under the AppData location are created by the running ArcGIS Desktop applications. The setup program doesn't create them on installation, move them on an upgrade or delete them when uninstalled. They may not be present if the application was never successfully opened to migrate them from the 10.3 to the 10.4 folder.

The exe you are running is the self extractor that uncompresses the setup files (including setup.exe, setup.msi, etc). You'll need to double click that exe you refer to and save the uncompressed contents to a folder. From those uncompressed resources, you can use your silent commands to run the setup.exe directly.
