The folder not present is expected behavior. The APPDATA folders are created by the applications at runtime (not by the installation process). Good post, glad the migration was successful for you.

To repair a setup, you need access to the original MSI. If you've upgraded Pro through the application, the setup files are deleted once installed. You can download the setup files from (http://links.esri.com/pro/download/current) and browse to this MSI when prompted during Repair. .

The disabled options in the Administrator usually mean that you don't have Administrator rights on your computer. changing licensing requires the app to change or add values in the HKLM registry area.

I'm not familiar with that product. But I think a good step would be to remove it, see if you can open ArcMap successfully without it. If so, install it again and then see if ArcMap opens. If not, remove it and contact the company for additional information. Thanks!
