We are using Enterprise 10.9.1. There are 60 different groups in our organization, but the base layers are same for all the applications. I filtered the layer using a field and using it.
But the problem is - Application is filtered but if end user opens the content page, he/she will be able to see the base layers layer completely without the filters.
Hopefully, you've found a solution for this by now. If not, the best solution I've found to this is to go 2 different routes.
1. Provide the data/maps to users with custom web apps that are linked on a user accessible web page. (Either using Hub, Experience Builder, or a custom website.)
2. The second option is to provide more user training on how to filter and search for the correct content in AGOL.
We're taking both approaches and have built out some instructional story maps to share with our users (on the same page that we share pre-built apps for them).

I don't want them to remove the filters.
The user might work only in a particular region / they are supposed to view only that information.
I can't create layer views because the layers are not hosted. The only solution, I think is to put a Definition query and re-publish them again for each individual application.

Have you tried creating layer views that are filtered and shared appropriately for the app?

That is the way we handle similar situations where we want to share a subset of the data, or provide a filtered view for a specific app.
