Are relative paths still broken in AGX 2500?

Hey all

I'm trying to build a fully localized implementation of AGX 2500 that includes using local layer files. Everytime I try to set the "use relative paths" option in the map options, AGX cannot find the layer file the next time I open AGX. For some reason, AGX sets the default start directory the appconfig folder of the user's directory; i.e. C:\Users\[username]\AppData\Local\ESRI\ArcGIS Explorer\AppConfig\
(This is using Windows 7 x64 and using an application configuration file)

So instead of finding the layerfiles in "..\layerfiles\layer1.lyr" relative to where I have the E3 executable, it tries to find it in
C:\Users\[username]\AppData\Local\ESRI\ArcGIS Explorer\AppConfig\\layerfiles\layer1.lyr
I've read other posts in the forum that seem to indicate that relative paths were broken in earlier versions of AGX. Is that still the case? 
If so, how do I change the default folder that AGX is using when I do check the "use relative paths" so that I can at least force AGX to not try to find everything on the C: drive.
