Is there a way to make multiple selections from a drop down to the esearch widget. I have this:

But I want something similar to this so that I can select more than one using the drop down.@

No currently this is not an option. It under consideration but it involves a lot of UI design/re-design work as this would take away the filtering that the current filtering select dijit provides. I do not want to loose the filtering select capability so I would have to create a UI workflow that would allow you to decide if you want filtering select or Checked Multi Select. Bottom line is this may be an option in the future if time permits this level of effort.

Another question when I have "Use thousands separator" box unchecked and it is still giving me the comma. Any ideas why this would still happen?

The attribute table must be what you are talking about. There is no ability provided to format numbers in the Attribute Table widget.
