The ArcGIS Pro tool "Summarize Elevation" limits the number of polygons to 1000. Eventually that worked. At first I was looking for a way to get the desired values directly into the polygons. You used to be able to do so in ArcMap using XTools Pro surface tool, Aggregate by Attributes. But you have to careful there to chose Polygon as the aggregation geometry.
