Do custom tools built with model builder not persist in the normal.mxt?

I have an problem in ArcMap 10.2.1. In this shot, I added an OOTB tool that has no default home, a custom dll tool, and a custom model builder tool.

Upon closing and re-opening, the OOTB and dll persist, but the model builder tool is gone.

Notes:

- I am not saving to an mxd; I am saving to the mxt.

- I can confirm that the mxt is indeed getting saved because I can see the date modified date and time reflecting my moves.

-An mxd does save a model builder tool.

Also, I found that the reference of the tool is lost in the [ Geoprocessing Tools ] under the Customization Categories.

In short, do model builder custom tools not persist in the mxt? Any help would be great!!

This has been logged bug NIM051137 and it is marked as high priority. Unfortunately, there is no workaround as of now.
