topic Overlapping polygons appear after intersection in Geoprocessing Questions

Hi, I have a recurring problem whereby after I either union or intersect two shapefiles overlapping polygons appear in the output shapefile. Neither of the inputs contain overlapping polygons. In some instances, the geometry of the inputs have been checked and if required repaired for self intersections (but this is not always necessary). Can anyone suggest why this could be occurring? I had a major crash of Arc a few months ago whereby ARC corrupted every underlying file connected to a specific map project I was using at the time. I fear something in windows may have been changed during this time but am unsure where to look. I have uninstalled and reinstalled Arc since this occurred. I use win 7 64 bit and ArcINFO 10.0
THANKS

Can you provide some of the data that I can test? The only explanation I can think of is that in fact one of the inputs does have overlapping polygons.
