When I load it into my 3D layers, I see all the buildings outside my desired area.

I want to clip the buildings specific to the city but ArcgisPRO says003663: Scene service does not have extract capability.

Have a look at this article for subsetting scene layers:

https://pro.arcgis.com/en/pro-app/latest/help/mapping/layer-properties/display-a-subset-of-features-in-a-scene-layer.htm#ESRI_SECTION1_3B0E2625D6CB42C0BF64043067E5A2CA

Masking an area of interest from the OSM 3D buildings layer is the example they give, so it looks like you can get what you want by following their steps.
