We can see the issue and it will be fixed in the next release of ArcGIS Pro. In the mean time, as a work around, if you're modifying your annotation's layer properties and then want to update the symbol substitution, relaunch the symbology pane from the layer context menu <EM>after</EM> making the layer updates (scale range, name etc.).
