Feature limit when uploading a shapefile/creating a feature service?

Can anyone confirm for me that if I start with a local zipped shapefile and then add this to /create a hosted feature service in AGOL, I am limited to 1,000 features?

I know that if I use desktop 10.1 to publish it I can overide the feature limit - but my data keeps getting messed up when I do this.

No, if you publish a feature service from a shapefile, you are not limited to 1000 features. However, there are some display considerations...more on that here:
