This seems to be a current limitation of some of the ArcGIS client apps like Operations Dashboard or the Esri Maps for XY client apps. We encountered similar problems when using Esri Maps for Office with a custom basemap (ETRS89, 25832) provided by a Portal for ArcGIS. Don't know if there's a way to work with different coordinate systems in these clients at the moment. Hopefully there will be a way in the near future?

Portal for ArcGIS‌

Esri Maps for Location Analytics‌

Operations Dashboard for ArcGIS‌

Cheers,

Stephan
