On 10.4.1 on 2016 sQL Server, I have the same issue. Recycling causes a lock on the dataset that never clears, so sometimes there will be multiple locks from the sam set of ArcGIS Servers. This seems to be a bigger problem when using a multi-server site.

I am having an issue with deadlocks at 10.4.1 on SQL Server 2016 and this is an awesome query.. Under Oracle I used to kill orphaned connections nightly and had no way to do this easily in SQL Server until I found this query. This will become part of my regular maintenance..Thank you so much for sharing!!

We had a lot of issues with the 10.4.1 upgrade. I have noticed that older SDE connections, even though they were direct connects, don't always open in 10.4.1 desktop. We ended up having to replace many of our SDE connections before publishing would work, long with the updated 10.4.1 publishing patch. Its still a problem every now and then, no apparent rhyme or reason, oracle or sql server, it just randomly happens. Only solution is to apply the patch, create a new SDE connection file and publish, then remove the old connection files. We re publishing with desktop 10.3.1 and 10.4.1.

I have only been able to successfully upgrade a site with this configuration by removing all but one server from the site (not just from the cluster), then upgrade it. Then upgrade the other servers and add them back in one at a time.

We use this same configuration and run into these issues occasionally. When the SQL server reboots, but the ArcGIS Servers don't, the quickest fix is generally to restart the ArcGIS Server services on the servers one at a time. I always patch in waves and ensure the ArcGIS Servers reboot last and not at the same time, this generally fixes the issues that occur after patching. We are investigating monitoring systems options, since defining this stuff in Solar Winds would be a fulltime job for someone. ESRI has a monitoring package that uses mongoDB booked though Consulting services, and vestra and latitude have products for this as well.
