This has been fixed in ArcMap 10.6.1 which is expected to be released in June 2018 (BUG-000110952). It has also been fixed in ArcGIS Pro 2.1.1 (BUG-000111024).

This should do what you need. It will avoid copying an object which was previously copied because it takes part in a relationship class with another object.

'Unique indexes can't be specified for multiversion tables" - this is by design. I uninstalled the Oracle 32-bit client, but now I cannot even connect to the Oracle in ArcCatalog. Any suggestion? Sorry I wasn't clearer in my first post, you still need the 32bit client for ArcGIS Desktop to connect to Oracle. Install both the 32bit and 64bit Oracle clients, just make sure the 64bit client is set first in the PATH environment variable. Restart ArcGIS Desktop and Server for the changes to the PATH variable to take effect. Setting up a connection to Oracle http://resources.arcgis.com/en/help/main/10.1/index.html#//002n00000038000000 See 1d - "If both ArcGIS for Server and ArcGIS for Desktop are installed on the same Windows computer, set the PATH variable to read the 64-bit client before the 32-bit client."

You have upgraded your geodatabase but did you also upgrade the ArcSDE service installation? The binary files may still be at version 9.3 but your geodatabase is at version 10.0. Preparing to upgrade a geodatabase in Oracle (See steps 12 to 14) http://help.arcgis.com/en/arcgisdesktop/10.0/help/index.html#//002n000000p0000000 Check your giomgr and esri_sde log files in %SDEHOME%\etc folder for further details as to why the service is not starting. Since your ArcSDE service and Oracle database are on the same machine, you would need 'set ORACLE_SID=sid' in your dbinit file.

ArcGIS Server 10.1 is a 64bit application so requires a 64bit Oracle client for direct connections. Check to see if your existing Oracle client is 32bit and switch to the 64bit client as required.

What is the message in the Upgrade Status area just above the Upgrade Geodatabase button? Did you apply SP3 to ArcGIS Desktop? You could also try using the Upgrade Geodatabase tool. Data Management Tools > Database > Upgrade Geodatabase. Follow Ken's advice and have a good backup of your database.
