Creating a web application using Web AppBuilder from the a new map viewer (beta) does not show the option to rotate the map. Is this something that will be supported?
Yes, you can build web appbuilder apps with maps created in Map Viewer Beta. A few things to note about this. There isn't a way to create apps from Map Viewer Beta yet, so you will need to create the app from the item details page:

The application map viewer doesn't seem to have the new Beta features such as rotate map... Is this something that will be supported or am I missing something?
For apps that support rotate map search 4.x in the "Create a Web app" browser and you will see all templates built off of the 4.x JSAPI which support rotate. *Rotate is currently not saved to the map but its on our road map.

If I group hosted feature layers in the new Beta Map Viewer then create a Web AppBuilder application to point to the new map I notice it doesn't carry over the layer groupings, is this to be expected? I was hoping to leverage the new grouping capability, although is that only supported in the Map Viewer Beta and not in the various other product offerings?
This is expected. Group Layers are not supported in 3.x JSAPI based apps which Web AppBuilder is. 4.x apps have support for group layers. Check out this document:
Thanks for the quick reply and information. Do you know if there are plans to eventually have a 4.x js Web AppBuilder? If not, it would seem there isn't an all purpose standalone map-centric application to leverage layer grouping. Experience Builder is nice, but more than what we need for most straightforward and standalone mapping applications. Story maps are good but for specific use cases. There is good reason as to why WAB is so popular, but not being able to leverage layer grouping is unfortunate.
Have you looked at the Map Styler template?
