Compressing a file geodatabase while data, such as a table, feature class, mosaic dataset, or raster dataset, is being previewed or displayed results in unreadable data. Once this happens, the feature class which was open is destroyed.

This technical article describes the problem but offers no solution:

Error: Cannot read data in a file geodatabase after compression

If any feature classes in the file geodatabase are open in ArcMap, and the user tries to compress the file geodatabase, ArcToolbox should display an error and prevent the geodatabase from being compressed.
